I usually charge a six-cell matched pack and use test leads (sections of wire with alligator clps on each end) to connect the motor to two cells at a time. Clip one lead to the positive terminal and the other to the battery bar between the 2nd and 3rd cell. Let the motor run until the cells are dead. Then, move to the next two cells in the pack. Continue until you've drained the whole pack two cells at a time, and you should be good to go. After break-in, take a Q-Tip and wipe the faces of the brushes to clean them, then re-install the brushes and you're ready to run.
Things to look out for:
Don't hook up the motor backwards. It wears the brushes in a manner that's totally counterproductive when the motor is eventually run in the right direction.
Be sure the brushes go back into the brush hoood the same way every time. I defeats the purpose of break-in to re-install the brushes backwards after a break-in run.
Don't use anything abrasive to clean the commutator. Abrasives will reshape the comm to some degree. It doens't do any good to break in the motor only to go in after the break-in and essentially grind at the commutator to clean it - the brushes won't match up to the comm as well as if you left it alone. Use the other end of the Q-Tip with a single drop of comm lube and light pressure to clean the comm. Be sure you didn't leave any of the Q-Tip on the comm, and you're good to go.
