The biggest difference is that premade packs typically use a weld to hold them together and the quality of the bar between the batteries is usually pretty low (for 90% of premades, there are some exceptions). If you are using loose cells you can choose the type of connector for cell to cell (I use deans bars for example) and typically your higher end batteries only come unassembled because they assume you will want to use a custom config (like for oval cars or TC where you may have a 4-2 split or 3-3 split).

As far as charging goes. In the end if you are concerned enough about resistance and the quality of the battery connections, etc you will be soldering direct to you batteries (which is nothing more than a battery bar, bent in half to make a solder tab) which will mean you are using the every trustworthy aligator clip on your charger and direct wiring your ESC.

RC Motorsports (http://www.nascart.com/) may have some additional info on throwing packs together.
