Is there a difference between a stock motor comm lathe and Mod motor comm lathe? And does this mean if you have both you have to buy two lathes one for stock, the other for mod?

As I understand it, before rebuildables, stock motors had sealed endbells and you couldn't take the comm out so a stock com lath had a tip that would fit into the endbell to cut it. Mod motors come completely apart and would you would put just the arm on the lathe. With rebuildable stock motors, you would just use a mod lathe to true the com.

exactly, stock lathes were made to cut comms that were in stock motors with a sealed endbell. this was done to prevent any type of cheating. now stock motors are rebuildable like their modified counterparts so stock lathes arent as popular :)
